Sure. No problem.

Upload your files via FTP to the relevant folders/categories and use the 'monitoring' function from jDownloads. This scans the directories for changes and updates the database in accordance with the scan options. Newly created folders are also recognised and saved as new categories.

Note: The design in version 4.1 has changed slightly from the one shown in the documentation article, but the functions are similar.
