Ich vermute das deine ganzen Probleme damit zu tun haben, dass du ein jD Backup von 2.5 in 3.2 wiederhergestellt hast.

nein, ich habe lokal von JD 1.9.11 auf 3.2 geupdated. Und der mySQL-Dump den ich vorhin wiederhergestellt habe war ein Stand mit Joomla 3.3.6 und nach Update von JD auf 3.2

Bin mir nicht sicher, das wir dieses Szenario zuvor getestet hatten.
Werde dies also nachholen müssen. Wäre natürlich am einfachsten, wenn du mir dein Backup file zur Verfügung stellen könntest.
Wird nach Test sofort gelöscht. Falls möglich bitte einen Download Link via PM mitteilen.

Zu deinen geposteten Problemen kann ich jetzt noch nichts zu sagen, da die meisten davón bei einer normalen Neuinstallation nicht auftreten.
Möglicherweise liegt die Ursach aber auch hier:Du hast nichts darüber geschrieben wie du hier vorgegangen bist...  

Also ich hab Joomla 2.5.27 mit JD 1.9.2.11 auf Joomla 3.3.6 geupdated. Dann hab ich JD 1.9.2.11 deinstalliert und JD 3.2 installiert. Nach der Installation das vorgeschlagene Update der Datenbank durchgeführt.

Aha.. das wird es gewesen sein. Wie du in den Anleitungen in der Dokumentation nachlesen kannst, ist für ein Update auf jD 3.2.x eine installierte 1.9.2 (das ist die alte jD Version für Joomla 3.x) Bedingung.
So wie du das gemacht hast ist es nicht vorgesehen... leider. Eine Installation von 1.9.1 (die alte Version nur für Joomla 2.5) auf die neue 3er Serie ist nicht möglich, wie du ja selbst gesehen hast.

Allerdings stehen bei der Downloadbeschreibung auch ganz klar die Hinweise auf die Dokumentation bez. Vorgehensweise bei Updates!  
Ich kann dir somit auch nicht sagen ob eine Weiterarbeiten mit deinem Sonderweg Sinn macht.

ich hab grad nochmal nachgesehen, das letzte 1.9er Paket war 1.9.2.11 - hatte da aus dem Kopf die 2 nach der 9 vergessen. Das sollte also eigentlich korrekt gewesen sein.

Wenn man da auf den Link der Kategorie "Mechanik" geht, lautet der http://joomlatest.crazy-to-bike.de/download/physik/category/44-mechanik.html
Bei Übersicht lautet der Link dann http://joomlatest.crazy-to-bike.de/download/physik.html

Richtig wäre aber doch für die Kategorie Mechanik
http://joomlatest.crazy-to-bike.de/download/category/43-klasse-8.html
und dementsprechend für die Übersicht http://joomlatest.crazy-to-bike.de/download.html

Sprich nach "/download/" muss doch direkt "category" kommen und nicht erst die Bezeichnung einer Kategorie und danach "category".

Jetzt stellt sich nur die Frage, warum JD das so verdreht anzeigt.
Im Übrigen ist das bei meiner Testinstallation lokal nicht so verdreht und da wird auch richtig verlinkt.

also ich kann folgende Verhaltensweisen von JD 3.2 auf meiner Seite reproduzieren:

Variante 1:
Ein Link auf die DL-Übersicht sowie auf eine einzelne JD Hauptkategorie im Hauptmenü von Jooma aktiviert
Falsch:
--> die Links sind seltsam aufgebaut (Bsp: http://joomlatest.crazy-to-bike.de/download/physik/category/43-klasse-8.html ) und der Klick auf Übersicht landet in einer Hauptkategorie, nicht aber bei Übersicht.
--> Egal auf welchen Link man im Breadcrumb klickt, landet man immer in der DL-Übersicht (bei Joomla 2.5 mit JD 1.9.2.11 wurde in die entsprechende Kategorie verlinkt)
Korrekt:
--> Klickt man auf eine Hauptkategorie, wird einem der Link in die Unterkategorie sowie die Beschreibung dieser Unterkategorie angezeigt. (siehe Anhang 1)

Variante 2:
Nur ein Link auf die DL-Übersicht im Hauptmenü von Jooma aktiviert
Falsch:
--> Klickt man auf eine Hauptkategorie, wird einem der Link in die Unterkategorie aber nicht die Beschreibung dieser Unterkategorie angezeigt. (siehe Anhang 2)
--> Egal auf welchen Link man im Breadcrumb klickt, landet man immer in der DL-Übersicht (bei Joomla 2.5 mit JD 1.9.2.11 wurde in die entsprechende Kategorie verlinkt)
Korrekt:
--> die Links sind richtig aufgebaut (Bsp: http://joomlatest.crazy-to-bike.de/download/category/43-klasse-8.html )

Ich schicke dir mal einen Link mit Dump der JD Tabellen sowie einer JD Sicherung, sobald ich die gemacht habe.

Ich habe mal alle JD Menü-Links im Joomla-Menü deaktiviert und JD über http://joomlatest.crazy-to-bike.de/component/jdownloads/?Itemid=0 aufgerufen
--> Alle Verlinkungen ok
--> keinerlei Kategoriebeschreibung wird angezeit, auch nicht in der Übersicht
--> auch dann nicht, wenn in JD -> Konfiguration -> Frontend -> Kategorie Informationen anzeigen? auf ja gesetzt ist  

Edit 3:
Ich kann das Ganze immer enger eingrenzen. Fest steht jetzt:
1. Die Kategoriebeschreibungen von Unterkategorien werden nur dann vor Betreten der Kategorie angezeigt, wenn es einen Joomla-Menülink auf diese Kategorie gibt (dort kann dieses Verhalten eingestellt werden)
2. Existiert aber ein solcher Menüeintrag (z.B. auf http://joomlatest.crazy-to-bike.de/download/bike-touren-gps-tracks.html ), wird der Link in JD falsch aufgebaut, indem vor /category der Alias des Menüeintrags (z.B. bike-touren-gps-tracks) eingefügt wird. Der Link wenn man auf die Kategorie dann in JD klickt lautet also http://joomlatest.crazy-to-bike.de/download/bike-touren-gps-tracks/category/... statt korrekt http://joomlatest.crazy-to-bike.de/download/category/...

Also ich würde fast behaupten wollen, dass das ein Bug in JD 3.2 ist. In JD 1.9.2.11 und früher besteht das Problem nämlich nicht, und ich habe sowohl Joomla seit 1.0.13 sowie JD seit wenigstens 1.7 mehrfach geupdated.

Bin jedenfalls mal auf deine Meinung / Überprüfung der gesendeten Daten gespannt.

Kannst du trotzdem grob absbchätzen, wann du dir meine Daten anschauen kannst oder zumindest mal was dazu sagen, ob das Verhalten deiner Meinung nach nach einem Bug aussehen könnte?

Apologies for my poor German but I have tried to understand by using Google Translate.  As I understand it you have two queries -

I may be able to help with the first type relating to "no right to download for the public".  It would be helpful if you could raise that as a different topic unless of course it is a result of the Categories you are seeing listings of both the category and its downloads.  This has all the symptoms of the categories having permissions to view but the downloads not having the permissions to download.  That is it may be as simple as the software only checking the Downloads for View access and hence showing them, but the subsequent checks looking to see if the Downloads have Download permission.  Technically this is not an error.  However I think it might be better that the important aspect of a Download is not its View Access but its Download Access.  Hence if it is not downloadable by a particular user group then it should not be shown to them.  What would be your opinion?

There are certainly some problems with the breadcrumbs/links and related.  For example I have listed a bug that about the Overview button that misbehaves!! It does not unambiguously return to the main overview in all situations.  This is a little like your Categories query, which you have given in some good detail.

It looks like the problems are in part to do with the permissions not behaving properly.  There is also pressure on the Content plugin.  I know Arno has just about sorted the Content plugin and is reworking the permissions.  For my part I suspect that until we are confident about the Permission cascading, and have the tools to sort them out, then it would be better to hold off slightly on other investigations.  They will not be overlooked!!

There are certainly some problems with the breadcrumbs/links and related.  For example I have listed a bug that about the Overview button that misbehaves!! It does not unambiguously return to the main overview in all situations.  This is a little like your Categories query, which you have given in some good detail.

Oh yes, I think there is a relationship to the problems I tried to describe. When leaving a category by clicking on the Overview butten the result is to get in a main category but not to the overview. But this only happens if there is a link in the Joomla menu to one (or several) JD main categories. If there is only a link to the Overview, everything seems to be ok.
I think I figured out that the problem is produced from JD creating wrong links if there is a Joomla menu link to a JD category.
E.g. if there is a Joomla menu link to a JD main category, the link to my JD subcategory "Deutschland" is http://joomlatest.crazy-to-bike.de/download/bike-touren-gps-tracks/category/38-deutschland.html
But if there is only a Joomla menu link to the JD overview, the link is http://joomlatest.crazy-to-bike.de/download/category/38-deutschland.html without "bike-touren-gps-tracks" (this is the main category of the subcategory "Deutschland") after "download". I Think this version without "bike-touren-gps-tracks" in the link is the correct one.

I just updated to the latest jD 3.x and after some first tests it seems that all the recognized bugs of this thread are fixed. Thank you very much for your great work and the great Joomla extension.

One last question: When will the remaining modules from jD 1.9 be available for jD 3.x?
