How difficult if possible, is it to have 2 seperate installations of jDownloads? I want to add a second section to my website creating a totally separate from each other. Because the 2 "Sections" are so different, all of the upload options etc. are different making for extremely long drop-down options when uploading and a bigger chance of mistakes.

You could have another installation in a sub directory. The menu links between the two are then extrenal web links.

Or do you mean entire Joomla site?

It means two separate Joomla! sites. You can use a copy of the same template of course. So basically you have two separate jDownloads etc.
When installing Joomla! you specify a sub directory. Need to pay attention to SEO etc. Does involve work on initial setup.
