Hi
It is most likely that you do not have enough memory allowed in your PHP server.  You could ask you web service provder to increase it.

Alternatively another way when dealing with a large number of downloads, particularly if some are large is to make a site backup and then use WAMP or XAMPP on your local pc to do the conversion as that is in your control to allocate space and duration. Then after conversion to backup your PC and restore to your live site  - take lots of backups!!  I use Akeeba which is reliable.

Another point is are you considering upgrading your site to Joomla! 3.x ?  If you are I would suggest you do that first and then migrate to jD 3.2 series.  There are docs covering that case. One of the advantages there is that jD3.2 is able to preserve Download ids so if you have content references this is much easier.  Also it is most likeley that all further jD advances will go into the jD3.x series

Please use this tip:
http://www.jdownloads.net/documentations/item/permissions-problems-after-migration-to-new-series

But i have this not tested with the jD 2.5.x version. Please note that you should soon change to Joomla 3.4.
