Categorys not following menu items.

I have my download menu setup so the component is the parent and sub categorys are childs of the parent menu so it looks like this...

www.mysite.com/downloads/sub-category

The menu works fine however when I use the category links in the component, they don't follow the menu items and look like this...

www.mysite.com/downloads/subcategory/category/02-subatagory

when it should be like the first one, this is generating multiple links for the same page and is really bad for SEO, is there anything I can do to change this? I have tried with both sef urls on and off in the jdownloads config, and get the same result.

I have also noticed that the number of files in each category is incorrect to what is shown in the front.

I am using joomla 2.5.27 and jdownloads 2.5.15 beta

I do not understand how you set up your menus?  Did you create the menus using a Select a Menu Item Type: from the jDownloads section?  Please see pic.

Ill try explain how its setup...

in Jdownloads I have a category called acapellas, in this category there are 27 sub categories, A,B,C etc etc, all have files in them, so it goes like this...

Downloads > Acapellas > A > files

In the Joomla menu manager, I have selected single category from the jdownloads selection, and then selected the acapella category in the dropdown...

Downloads > Acapellas > A

So the menu has been setup correctly, but when you use the category links in the component (not the menu) the url it generates is different to what the menu links are.

I have also noticed another problem, that the link generated by the component is adding the names of other catagorys. so 2 catagorys that are separate are being added to the link.
I suppose the best way to understand it is if you see it for yourself, but im not sure I can post a link to my site in here.

There are several possibilities.  First the count shown for a category is only for files in that category and does not include those in any sub categories. This is consistent with the way most file systems operate.
A second reason is that the count only includes those the user has Access Level, that is only those that can be seen by the user

Thanks for video link. 
I am still trying to understand the essence of your query so I did my own sequence on your very nice site.  There may be subsidiary 'challenges' about wrong categories but for the moment I have put those to one side.
 
 1) If I click on just Downloads the menu link <your-site>/download (this is actually listing all categories).  One of these categories is Acapella.
 
 2) So if I now click on Acapella the menu link is <your-site>/download/acapellas/viewcategory/31 which shows all the sub categories of Acapello, one of which is sub-category "Ll"
 
 I believe you are asking why at this stage is the link <your-site>/download/acapellas/viewcategory/31 when it would be better if it were just <your-site>/download/acapellas
 
 3) Continuing, if I now click on sub category "Ll" the link is <your-site>/download/acapellas/l/viewcategory/15 and it shows all the downloads in category "Ll". One of these is the download entitled "Little Mix - DNA (Acapella)"
 As above you would argue that the link would be better if shown as <your-site>/download/acapellas/l
 
 4) Progressing, if one clicks on  "Little Mix - DNA (Acapella)" the link is <your-site>/download/acapellas/l/viewdownload/15/6192
 and you would perhaps suggest that it should be say <your-site>/download/acapellas/l/little-mix-dna-(acapellas)
 
Now if I had not progressed step by step down the menu chain but just selected menu item  Downloads -> Acapella -> Ll then the link is <your-site>/download/acapellas/l and it shows exactly the same as at step 3) above in listing all the downloads. 
My understanding is that you are querying that if this is ok down the menu sequence then the step by step should produce the same link.
Am I correct in saying that is the query?

If you follow the main menu you get the correct url, if you follow the catagory list in the page view it is wrong.

I am currently using the latest 1.9 release its a joomla 2.5 site.

The menu items work fine, no issues at all, but when you click on a category in the category list view of the page, is when the links start changing, they still work but for seo the menu link is much better.

Thought  you were using jD 2.5 series!  It is unlikely that any changes will be made to the jD 1.9 series. I will move this to jD 1.9.  By the way this is not a bug but a suggestion, andit is a goood suggestion, for an improvement.

Yes sorry, I did originally update to the 2.5 series, but had to roll it back as I run into a lot of problems. Now joomla 2.5 is coming to the end of its life, I will be upgrading my site to 3.2 so will probably bypass the jdownloads 2.5 release and go straight on to jdownloads 3 series.

Any idea how long it will be for a  stable release of jdownloads 3 series?

Nearly all (important) bugs are fixed in the meantime. So we will publish the first stable release very soon.  ;)

I have done some research on the problem of numeric values in category links.  Ii is essentially a Joomla! problem see https://docs.joomla.org/Search_Engine_Friendly_URLs  Basically it is the way Joomla sorts out what it needs to make the link.  Another document  indicates a way of solving the problem and is referenced from the above document https://docs.joomla.org/Supporting_SEF_URLs_in_your_component  The same code is still present but the line numbers are different.
