Saving Files to my server

It seems that I have a problem with JDownloads writing files. This problem appears, so far, both when trying to upload files, and when managing downloads (creating thumbnails).

In More details:

When I try uploading a file (so far I have tried that on the backend), I get the slider showing that the file is uploading, and when done, I get the notification that 1 file has been uploaded, but when I click on the manage files to create a download, I don't find the file, I also tried to find the file through my 'file manager' but its not there.

I tried changing folder permissions but it did not change anything.

I tried uploading the file through 'file manager', and it works.

The problem also appears when I am managing downloads. JDownloads is failing to create thumbnails, for the same reason, I believe.

My 'Pictures' configuration settings are:

Status:                          GD Library is present!
All thumbnails provide again when storing?   No
Create Thumbnails from uploaded pics?      Yes
Use this also for auto monitoring?       yes
Create Thumbnails from PDF files?       No
Use this also for auto monitoring?       No
Image type                       GIF
Show the screen shot tag in the details page?Yes
Show screen shots tag in the download lists?    No

I am using:

Joomla ver.:         Joomla! 3.2.3
Jdownloads Version:      jDownloads 1.9.2.10 Beta
PHP Built On:         Linux serv01.siteground290.com 2.6.32.59-sg3 #9 SMP Wed Sep 26 03:29:25 CDT 2012 x86_64
Database Version:      5.5.32-31.0-log
Database Collation:      utf8_general_ci
PHP Version:         5.3.28
WebServer to PHP Interface:cgi-fcgi

What is, when you use the 'normal' way (see pic)?

I know that some users have problems to use the swfuploader. But it is a flash uploader script which is not created by me.  :-\
