popping out of template when SEF enabled

I did some searching here in the forum to find out what my problem is. I found the solution, but was wondering if there is a way to fix it without having to disable my SEF.
The problem is, when SEF is enabled in the global configuration and I click on the menu button for Downloads, it shows a white page with "directory of /downloads". during my search here in the forum, I found the solution - which is to disable the Search Engine Friendly (SEF) in the settings.
Is there a way to use the SEF and not have the downloads pop out of the template?
I use both the core SEF and the SEF patch on my site. One of the main features of the site is the downloads section.
Any and all help is greatly appreciated. I am a blind user/webmaster, so the "dummies" version of help is best for me.

has your downloads folder the same name as your menu name?
When yes, rename the download folder in the jD Configuration.
